Algorithmic Advances Towards a Fully Automated DNA Genotyping System

چکیده
Short Tandem Repeats (STR) genotyping is a leading tool in forensic DNA analysis. In STR genotyping, alleles in a sample are identified by measuring their lengths to form a genetic profile. Forming a genetic profile is time-consuming and laborintensive. As the technology matures, increasing demand for improved throughput and efficiency is fueling development of automated forensic DNA analysis systems. This thesis describes two algorithmic advances towards implementing such a system. In particular, the algorithms address motif-matching and pattern recognition issues that arise in processing a genetic profile. The algorithms were initially written in MATLAB and later converted into C++ for incorporation into a prototype, automated system. Fully-Automated Analysis of Multi-Resolution Four-Channel Microarray Genotyping Data
We present a fully-automated and robust microarray image analysis system for handling multi-resolution images (down to 3-micron with sizes up to 80 MBs per channel). The system is developed to provide rapid and accurate data extraction for our recently developed microarray analysis and quality control tool (SNP Chart). Currently available commercial microarray image analysis applications are in...
متن کاملAn automated genotyping system for analysis of HIV-1 and other microbial sequences
MOTIVATION Genetic analysis of HIV-1 is important not only for vaccine development, but also to guide treatment strategies, track the emergence of new viral variants and ensure that diagnostic assays are contemporary and fully optimized. However, most genotyping methods are laborious and complex, and involve the use of multiple software applications. Here, we describe the development of an auto...
متن کاملAn automated sample preparation system for large-scale DNA sequencing.
Recent advances in DNA sequencing technologies, both in the form of high lane-density gels and automated capillary systems, will lead to an increased requirement for sample preparation systems that operate at low cost and high throughput. As part of the development of a fully automated sequencing system, we have developed an automated subsystem capable of producing 10,000 sequence-ready ssDNA t...
متن کاملExperimental Evaluation of Algorithmic Effort Estimation Models using Projects Clustering
One of the most important aspects of software project management is the estimation of cost and time required for running information system. Therefore, software managers try to carry estimation based on behavior, properties, and project restrictions. Software cost estimation refers to the process of development requirement prediction of software system. Various kinds of effort estimation patter...
متن کاملComparative analysis of short tandem repeat data obtained by automated and gel electrophoresis techniques.
Short tandem repeats (STRs) are commonly used as genetic markers. The detection and analysis of STRs can be used to gather information on polymorphisms of interest to forensic geneticists. Denaturing polyacrylamide gel electrophoresis (PAGE) is an affordable method for the detection of minor sequence changes in DNA, while capillary electrophoresis (CE) is the gold standard for genotyping analys...
